Default head space in primary

I have a 6 gallon plastic bucket that I use as a primary fermenter. I also have a 1 gallon car boy I was thinking about using to try different things in secondary. The excess space from taking out the gallon won't hurt anything right?

Are you racking off the 1 gallon the same time you rack the remainder for bottling/kegging? If so than youll be fine. After the main fermentation has ended there is a layer of CO2 that acts as a blanket protecting the beer from oxygen. Theres not as much CO2 produced after fermentation slows down and thats why you rack to a smaller secondary.
