Default Water Volumes

I have just started all grain brewing and am using Beersmith program to enter recipes I have found. Most recipes I want to try say 5.5 gal batch. Is this 5.5 gallons of wort in the primary so you end up with 5 gallons when you siphon off?

Does the Beersmith program set at 5 gallon batch assume you will start out with 5.5 gallons in primary?

I'm not sure how Beersmith calculates volume, as I've never used it, but I always try to end up with 5.5 gals in the fermenter so that after all the trub, yeast and hop sediment settle out after fermentation is complete that I end up with 5 gals of beer in the keg after racking.
