Do you guys add in your strike water pre mash or in the wort?

In the mash for pH purposes and in the boil for flavour purposes.

If you add gypsum to the mash, doesn't it end up in the boil ?

Yes it does but some people adjust their mash pH by using minerals such as gypsum to get better conversion. I personally am lazy and just use 5.2 in the mash and then use mineral additions in the BK to adjust the water to style.
