Default Rust Removal From Carboy-Glass

I always leave the recently used carboy filled with sanitizing solution and water to soak after using. This last time my daughter thought it would be funny to drop some bottle caps in it. I can't seem to get the rust out from the bottom-it's only two small rings (ironically bottle cap size). Will it give any future beer a rusty flavor or can it be removed safely? I thought of using CLR but not sure if its safe to brew with after. Thanks in advance!

CLR will be OK, just rinse vary well after. I've used it to clean the oxyclean film from mine & haven't noticed any problems.
